This type of flashing is more commonly used on metal roofs.
How to install flashing on metal roof around vent pipes.
Remove the rubber boot.

Apply the last row of shingles that is just below the vent pipe as shown in figure 1.
In this video i cover installing a roof boot for a vent pipe in a metal roof.
Add a large bead of caulk in a half moon shape around the flashing and put the shingles back in place.
Use some asphalt roof cement under the cut shingle and around the vent pipe as shown in figure 2.
I like to put a bead if silicone around the base of the flashing as well.
Use your finger or a tool to smooth the silicone around.
Trim the flashing in the center of the rubber boot with a roofing knife so it fits snugly around the pipe.
Place the flashing or boot onto the plumbing vent so the base is resting on shingles.
Now that the old flashing is gone you can slide the new flashing over the pipe vent and maneuver it under the shingles above the pipe.
Here is how you do it.
If there is a split in the shingle along the edge of the flashing be sure to caulk the edge of the flashing.

How to flash a metal roof.
When installing shingles where the is a vent pipe you will install the shingles up to the bottom edge of the pipe.
Trace the outline of the base of the rubber boot onto the metal roof with a pencil.

Use one roofing nail in each corner of the flashing to secure it to the roof.
Use your feet to flatten the flashing down over the contour of the roof.
Cut your shingles precisely to leave at least half an inch around the base.
The vent pipes are usually 1 1 2 to 3 inches in diameter.
Slide the rubber boot over the pipe to check the fit.

Another popular method for flashing vent pipes is by using a rubber flange.
Install shingles as normal up to the base of the plumbing vent.
Momentarily lift the boot and apply sealant to hold the flashing in place.
Leave the bottom of flashing exposed so only the sides and top are covered by shingles.
Continue the next row of shingles cutting a hole for the vent pipe.
